Sea lice mob devours pig from the inside out

Finding a dead body in the ocean may be gruesome, but for forensic scientists it can also be perplexing. Although the way a body decomposes on land is well understood, little is known about how human remains fare underwater.

Now a pioneering experiment lead by forensic scientist Gail Anderson from Simon Fraser University in Burnaby, British Columbia, Canada, is using dead pigs as a model for humans to gain insight. In this video, a pig carcass is tracked as it turns to bones in the ocean, capturing the scavengers that visit the body. Sharks are unable to tuck in since it's enclosed, giving sea lice exclusive access to the remains. They enter orifices in droves to feast on the animal from the inside out and congregate on the cage bars to prevent other arthropods, like shrimp, from getting a bite. "By the end of the fourth day, the sea lice had left and the pigs were reduced to bones," says Anderson.

Shrimp arrive to pick at the skeleton, eventually removing all the cartilage. The team then recovered the bones which, strangely, were jet black for a period of 48 hours. "This is something that has never been seen before," says Lynne Bell, a member of the team. "Colleagues are working to identify the micro-organisms collected close to the bone, which may help to identify the unique chemistry of the change."

Saving the Orange

Citrus greening is a bacterial disease that is devastating orange groves world-wide. The only hope is to engineer a resistant plant by genetic modification. But will the consumer accept this?

Did you know that "the vast majority of oranges in commercial groves are the product of a type of genetic merging that predates the Romans, in which a slender shoot of a favored fruit variety is grafted onto the sturdier roots of other species: lemon, for instance, or sour orange. And a seedless midseason orange recently adopted by Florida growers emerged after breeders bombarded a seedy variety with radiation to disrupt its DNA.."

Fantastic Voyage: Way out there, what's inside matter(s).

Last night I was casually strolling around the internet, wasting time as usual, until suddenly I stumbled upon this rather excellent Sci-Fi Science game. In Zoom you take on the role of an agent sent out on a mission into deep space for a large corporation that operates under the name Xenofusion. A few days ago one of their mining vessels, the Polaris, sent out a distress signal but shortly after it went dead... It does not respond to any calls so now it's up to you to find out what happened.

It's not very long, it can be finished in about half an hour. It does take about 5 minutes or so to get going but once you receive the NanoZoom™, an insanely powerful microscope and manipulator that allows you to see and work with individual atoms, things really pick up. If you've got kids, I think they are likely to love it, but I dare say that, as you will be busy repairing all sorts of mechanical and even biological damage at the atomic, molecular and cellular level, even most adults might just learn a thing or two as well!

+ScienceSunday curator +Rajini Rao, whose lab focuses on intracellular ion transport, will be glad to hear that this game includes the operation of a Sodium-potassium pump where you have to move around ions to build up the transmembrane potential! You'll also find out how a laser works when you have to manually excite gas atoms using photons to build up a beam and you'll even be tasked with arranging various types of electromagnetic radiation from high to low frequency during which you'll get to see Messier 74, a spiral galaxy, in all its glory. And that's not even half of it!

New Horizons to expand yours

Last year I shared a list featuring the best documentaries of all time; http://wondreal.blogspot.be/2016/02/in-memory-of-merrin-education-in-p2p.html . If you take a look you might notice that Horizon episodes are very well represented. Just what exactly is Horizon? Oh, only one of the longest running shows ever. The first episode, "The World of Buckminster Fuller", was aired in 1964 and now, 50 years later, they are still going strong! If you ever have 50 minutes to kill, just type BBC horizon into youtube and before you know it you'll be wading knee deep through delicious investigative science reporting.

The next leap in synthetic life

"It took geneticist Craig Venter 15 years and US$40 million to synthesize the genome of a bacterial parasite. Today, an academic team made up mostly of undergraduate students reports the next leap in synthetic life: the redesign and production of a fully functional chromosome from the baker’s yeast Saccharomyces cerevisiae.

As a eukaryote, a category that includes humans and other animals, S. cerevisiae has a more complex genome than Venter's parasite. "

“I wasn’t sceptical about whether it could be done,” Boeke says. The question, he explains, was: “How can we make this different from a normal chromosome and put something into it that’s really going to make it worthwhile?”

In memory of Merrin*: An education in P2P

MVGroup is a BitTorrent tracker and file sharing community that specializes in the distribution of educational media, especially documentaries. MVGroup was established in 2002 by "Merrin" and "DarkRain" (Vittorio in those days, hence MVGroup) as a DVD-ripping-and-distributing group for the eDonkey file-sharing network, and the group continues to distribute DVD rips and TV rips on both eDonkey and BitTorrent. It has continued functioning since its establishment except for a short-lived April 2008 outage caused by an error from an anti-piracy group.

On May 5, 2008, "Merrin", the co-founder of the tracker died of undisclosed long-term health problems at the age of 31. By the time of his death, MVGroup had gained over 150,000 members, and has continued to set itself apart from larger trackers, such as The Pirate Bay, by focusing on documentaries and educational material only.

This Siphonophore will siphon off your breath

Terrible pun I know. Still, aren't these creatures just beyond breathtaking? Although many siphonophorae can be mistaken for your average looking jellyfish, this is something else entirely. You almost expect it to casually turn towards the camera and ask for a call home.

Siphonophorae might appear to be a single organism but each specimen is actually a colony composed of many individual animals. Most colonies are long, thin, transparent pelagic floaters.

The best known species is the dangerous Portuguese man o' war (Physalia physalis) [1]. With a body length of 40–50 m (130–160 ft), another species of siphonophore, Praya dubia [2], is one of the longest animals in the world.

Each zooid (a single animal part of a colonial animal) is an individual, but their integration with each other is so strong, the colony attains the character of one large organism. Indeed, most of the zooids are so specialized, they lack the ability to survive on their own. Siphonophorae thus exist at the boundary between colonial and complex multicellular organisms.

Like other hydrozoans, certain siphonophores can emit light. A siphonophore of the genus Erenna [3] has been discovered at a depth of around 1,600 m (5,200 ft) off the coast of Monterey, California. The individuals from these colonies are strung together like a feather boa. They prey on small animals using stinging cells. Among the stinging cells are stalks with red glowing ends. The tips twitch back and forth, creating a twinkling effect. Twinkling red lights are thought to attract the small fish eaten by these siphonophores. While many sea animals produce blue and green bioluminescence, this siphonophore was only the second lifeform found to produce a red light (the first being the scaleless dragonfish Chirostomias pliopterus [4]).

Sometimes, putting all your eggs in one sheet is a good idea

When I was looking around for more information on deep sea dwelling siphonophorae for my last post; - http://goo.gl/nZfWEQ - I came across the +MBARI youtube channel... The Monterey Bay Aquarium Research Institute sits on a treasure trove of some exceptionally amazing footage. The video below contains the first ever footage of brooding deep sea squids that carry their eggs around with them! It features stunning shots throughout and ends with a taste of cannibalism.

"Reproduction is one of the many challenges faced by deep-sea animals. In recent years, submersibles have allowed scientists to explore the lives of deep-sea animals in ways that were not possible before. One of the many exciting discoveries was that a mother of the deep-sea squid species Gonatus onyx broods her eggs by holding them in her arms, a behavior that had never been previously reported for squids. This shocking discovery was the first time scientists had evidence of parental care in squids."

The controversial science behind "immortality"

In the SXSW accepted film "The Immortalists" two eccentric scientists struggle to create eternal youth in a world they call “blind to the tragedy of old age.” As they battle their own aging and suffer the loss of loved ones, their scientific quest ultimately becomes personal.

I am hoping that the documentary focuses on more than just telomerase and instead takes a look at a more complete picture such as described by the SENS (Strategies for Engineered Negligible Senescence) approach cause otherwise I am afraid it will prove to be a quite dumbed down and simplistic vision.

By the looks of it The Immortalists should provide a balanced view as the cast is about evenly divided between those who think that fighting aging is a good idea and those who say it isn't feasible or that we shouldn't bother.

Those last few shots of de Grey and his missus... It's always refreshing to see someone own what lesser beings might wrongly choose to hide in shame. Good stuff! :) It's obvious that this documentary will try to infuse the rather depressing topic of death with a dose of lighthearted humor.

Aubrey de Grey is probably one of the most famous biogerontologists alive and has been trying to get the fight against aging on the agenda for a long time. Before he co-founded SENS he was one of the main drivers behind the creation of the Methuselah foundation, named after both the biblical figure who supposedly ;) lived to be 969 years and the very real 4845 year-old Great Basin bristlecone pine which is still alive and kicking today somewhere in the White Mountains regio of eastern California. He was the main instigator behind the Mprize (Methuselah Mouse Prize) which has awarded various teams for achieving preset life extension and rejuvenation milestones in mice. Sex redefined - Escaping the binary prison

This collection of hard hitting snippets from an excellent Nature article worth reading in full makes clear how the societal boundaries between the sexes are beginning to break down under the weight of reality. Hopefully mainstream knowledge of work like this will ultimately help us move away from having to conform to expectations surrounding both sex and gender.

As a staunch advocate of transhumanism I can draw a lot of inspiration from the LGBT community who is in many ways our advance guard. For decades they have been trying to establish the right to construe one's own identity instead of being forced into one of the two rigidly defined prefabricated package deals. They have done so in the face of enormous adversity which makes their perseverance especially admirable. Considering that the LGBT community has trouble getting the world to accept them for who they are, it's nigh impossible to imagine a world embracing people for who or what they want to be. If people are forced to make their case by explaining that they were born this way and thus don't have a choice, this does not bode well for the expanded cognitive and morphological rights transhumanism hopes to enshrine.

I can only hope that some day soon my home country of Belgium follows Germany's excellent example and will too introduce a third gender. It's rather infuriating that we currently lack both the common decency and the basic courtesy to implement even the barest minimum.

As a clinical geneticist, Paul James is accustomed to discussing some of the most delicate issues with his patients. But in early 2010, he found himself having a particularly awkward conversation about sex.

A 46-year-old pregnant woman had visited his clinic at the Royal Melbourne Hospital in Australia to hear the results of an amniocentesis test to screen her baby's chromosomes for abnormalities. The baby was fine — but follow-up tests had revealed something astonishing about the mother. Her body was built of cells from two individuals, probably from twin embryos that had merged in her own mother's womb. And there was more. One set of cells carried two X chromosomes, the complement that typically makes a person female; the other had an X and a Y. Halfway through her fifth decade and pregnant with her third child, the woman learned for the first time that a large part of her body was chromosomally male.

doctors have long known that some people straddle the boundary — their sex chromosomes say one thing, but their gonads (ovaries or testes) or sexual anatomy say another. Parents of children with these kinds of conditions — known as intersex conditions — often face difficult decisions about whether to bring up their child as a boy or a girl. Some researchers now say that as many as 1 person in 100 has some form of DSD.

When genetics is taken into consideration, the boundary between the sexes becomes even blurrier. new technologies in DNA sequencing and cell biology are revealing that almost everyone is, to varying degrees, a patchwork of genetically distinct cells, some with a sex that might not match that of the rest of their body. Some studies even suggest that the sex of each cell drives its behaviour, through a complicated network of molecular interactions.

These discoveries do not sit well in a world in which sex is still defined in binary terms. Few legal systems allow for any ambiguity in biological sex, and a person's legal rights and social status can be heavily influenced by whether their birth certificate says male or female.

That the two sexes are physically different is obvious, but at the start of life, it is not. Five weeks into development, a human embryo has the potential to form both male and female anatomy.

For many years, scientists believed that female development was the default programme, and that male development was actively switched on by the presence of a particular gene on the Y chromosome. In 1990, researchers made headlines when they uncovered the identity of this gene which they called SRY. Just by itself, this gene can switch the gonad from ovarian to testicular development. For example, XX individuals who carry a fragment of the Y chromosome that contains SRY develop as males.

By the turn of the millennium, however, the idea of femaleness being a passive default option had been toppled by the discovery of genes that actively promote ovarian development and suppress the testicular programme.

These discoveries have pointed to a complex process of sex determination, in which the identity of the gonad emerges from a contest between two opposing networks of gene activity. Changes in the activity or amounts of molecules (such as WNT4) in the networks can tip the balance towards or away from the sex seemingly spelled out by the chromosomes. “It has been, in a sense, a philosophical change in our way of looking at sex; that it's a balance,”

Studies in mice suggest that the gonad teeters between being male and female throughout life, its identity requiring constant maintenance. In 2009, researchers reported deactivating an ovarian gene called Foxl2 in adult female mice; they found that the granulosa cells that support the development of eggs transformed into Sertoli cells, which support sperm development. Two years later, a separate team showed the opposite: that inactivating a gene called Dmrt1 could turn adult testicular cells into ovarian ones. “That was the big shock, the fact that it was going on post-natally,” says Vincent Harley, a geneticist who studies gonad development at the MIMR-PHI Institute for Medical Research in Melbourne.

Many people never discover their condition unless they seek help for infertility, or discover it through some other brush with medicine. Last year, for example, surgeons reported that they had been operating on a hernia in a man, when they discovered that he had a womb. The man was 70, and had fathered four children.

Studies of DSDs have shown that sex is no simple dichotomy. But things become even more complex when scientists zoom in to look at individual cells. The common assumption that every cell contains the same set of genes is untrue. Some people have mosaicism: they develop from a single fertilized egg but become a patchwork of cells with different genetic make-ups. This can happen when sex chromosomes are doled out unevenly between dividing cells during early embryonic development.

Biologists may have been building a more nuanced view of sex, but society has yet to catch up. True, more than half a century of activism from members of the lesbian, gay, bisexual and transgender community has softened social attitudes to sexual orientation and gender. Many societies are now comfortable with men and women crossing conventional societal boundaries in their choice of appearance, career and sexual partner. But when it comes to sex, there is still intense social pressure to conform to the binary model.

This pressure has meant that people born with clear DSDs often undergo surgery to 'normalize' their genitals. Such surgery is controversial because it is usually performed on babies, who are too young to consent, and risks assigning a sex at odds with the child's ultimate gender identity — their sense of their own gender.

In most countries, it is legally impossible to be anything but male or female. Yet if biologists continue to show that sex is a spectrum, then society and state will have to grapple with the consequences, and work out where and how to draw the line. Many transgender and intersex activists dream of a world where a person's sex or gender is irrelevant. Although some governments are moving in this direction, Greenberg is pessimistic about the prospects of realizing this dream — in the United States, at least. “I think to get rid of gender markers altogether or to allow a third, indeterminate marker, is going to be difficult.”

So if the law requires that a person is male or female, should that sex be assigned by anatomy, hormones, cells or chromosomes, and what should be done if they clash? “My feeling is that since there is not one biological parameter that takes over every other parameter, at the end of the day, gender identity seems to be the most reasonable parameter,” says Vilain. In other words, if you want to know whether someone is male or female, it may be best just to ask.

Microbes given a new lease on shelf life

Critics of genetic engineering have long worried about the risk of modified organisms escaping into the environment. A biological-containment strategy described this week in Nature has the potential to put some of those fears to rest and to pave the way for greater use of engineered organisms in areas such as agriculture, medicine and environmental clean-up.

The new approach gives GMOs an Achilles heel. The researchers who have produced the organism have built in vital dependency on an artificial nutrient. If the nutrient is withdrawn, or the organism spreads to where it is no longer available, then the organism cannot survive.

The research marks an elegant step forward for the growing field of synthetic biology. In the first paper, Farren Isaacs and his colleagues at Yale University in New Haven, Connecticut, describe how they have produced various GMOs whose growth is restricted by the expression of multiple essential genes that depend on synthetic amino acids (A. J. Rovner et al. Nature http://dx.doi.org/10.1038/nature14095; 2015). In the second, separate study, George Church at Harvard Medical School in Boston, Massachusetts, and his colleagues redesigned essential enzymes in a GMO to make it metabolically dependent on synthetic amino acids (D. J. Mandell et al. Nature http://dx.doi.org/10.1038/nature14121; 2015). The modifications are made throughout the genome to make it harder for the altered sequences to be ejected.

The new technique originated in the laboratory of George Church. Two years ago, Church and his team (which included Isaacs) reported the synthesis of a strain of Escherichia coli that had a reprogrammed genetic code3. Instead of recognizing a particular DNA triplet known as the amber stop codon as an order to terminate protein synthesis, the recoded bacterium read the same instruction as a directive to incorporate a new kind of amino acid into its proteins.

Church and Isaacs have independently made this engineered microbe reliant on unnatural amino acids. The Isaacs team used genomic sequencing to identify sites in essential bacterial proteins where the microbes could incorporate synthetic amino acids without affecting overall function, whereas Church’s group started with the protein structures and added elements to help integrate and accommodate the artificial amino acids. “This is really the culmination of a decade of work,” says Church.

These organisms are also more resistant to viruses than their natural counter­parts because of the mismatch between the genetic code of the virus and that of its host3. Looking ahead, Church and his team are working to co-opt seven different codons, instead of just one.

The research in both papers is with bacteria, but there seems no reason why the techniques they describe could not be used to engineer more-complex, multicellular organisms — including crops — in the same way.

So what is the downside? Much of the controversy over genetic modification relates to early, clumsy, attempts by big business to commercialize crops, and to gain control over where, when and how they were grown to maximize profit. A crop that needs constant nourishment with a bespoke foodstuff — unavailable elsewhere and with manufacture protected under probable patents — could be presented as a way of tying vulnerable farmers still closer to largely unloved seed companies.

The feature is billed as (translated from Italian) “an experimental film orbiting scientific and philosophical reflections on time and space, and that through various shooting techniques, fields of magnification, and an exciting soundtrack, weaves a web between science and magic.” The section shown here depicts beautiful macro timelapses of coral, sponges and other aquatic wildlife filmed under ultraviolet light.

It looks to be a film in the style of those like Koyaanisqatsi and Baraka. Definitely worth keeping an eye on.

Quantum Life disentangled

"In this talk titled; how physics can revolutionize biology, Professor Jim Al-Khalili explores how the mysteries of quantum theory might be observable at the biological level.

"Although many examples can be found in the scientific literature dating back half a century, there is still no widespread acceptance that quantum mechanics -- that baffling yet powerful theory of the subatomic world -- might play an important role in biological processes. Biology is, at its most basic, chemistry, and chemistry is built on the rules of quantum mechanics in the way atoms and molecules behave and fit together.

As Jim explains, biologists have until recently been dismissive of counter-intuitive aspects of the theory and feel it to be unnecessary, preferring their traditional ball-and-stick models of the molecular structures of life. Likewise, physicists have been reluctant to venture into the messy and complex world of the living cell - why should they when they can test their theories far more cleanly in the controlled environment of the physics lab?

But now, experimental techniques in biology have become so sophisticated that the time is ripe for testing ideas familiar to quantum physicists. Can quantum phenomena in the subatomic world impact the biological level and be present in living cells or processes - from the way proteins fold or genes mutate and the way plants harness light in photosynthesis to the way some birds navigate using the Earth's magnetic field? All appear to utilize what Jim terms "the weirdness of the quantum world".

The discourse explores multiple theories of quantum mechanics, from superposition to quantum tunneling, and reveals why "the most powerful theory in the whole of science" remains incredibly mysterious."

Al-Khalili begins his talk with a quote from the famous physicist Niels Bohr; "If you are not astonished by quantum mechanics then you have not understood it." In this clip, a small part from the full lecture, he does his best to make clear just why quantum mechanics is so astonishing by digging into the famous double slit experiment. No matter how many times you've come across it, this experiment, the most stunning experiment in all of science, never loses the power to stop you in your tracks by flooding your brain with a torrent of question marks.

Camouflaged sea dragons

This stunning HD footage from the acclaimed BBC - Life series of two Weedy Seadragons showing off their courtship ritual is truly a sight to behold.

The Weedy seadragon is a marine fish related to the seahorse. It is found in water 3 to 50 m deep around the southern coastline of Australia. They resemble drifting weed when moving over bare sand but they have got nothing on their cousins, the Leafy Seadragon.
